In Part 6.3, climb to the top of the crumbled hallway in Bernhard's Wing. The keyhole is at the very bottom of the shaft. The door specifically leads to an elevator shaft. In Part 6.2, as you chase the hooded man, as you come to the roof with the skylights, look near the skylights and you'll see a door that leads back into the building. Drop down this hole, and the keyhole is at the bottom. At the junction of these stairs will be a hole in the pillar under the glowing statue.

In Part 2.2, after killing two Dungeon Jailers at once, you'll be in a transition room activating the glowing statue, will create stairs leading down. This isn't normal behavior for the keys, and they don't count as secrets, but they serve to teach you what the keyholes look like. Note that in Part 2, you'll have to use a couple keys on dungeon locks to open doors.

To activate them, you need Dungeon Keys, which are initially dropped by Dungeon Jailers starting in Part 2.1. Dungeon Keyholes are circular devices with crosses in them.
